Chunks of audio file not in transcription playback

I've been having some issues with parts of the audio file that do not exist in the transcription audio. It's like the transcription is skipping over parts of the audio? If it just wasn't transcribing, at least I could listen and type it down. However, the audio doesn't exist in the transcription.

This happens with more than one file. I tried creating a new profile, thinking that there is a problem with the profile I'm using, but had the same results.

    I'm recording onto an iPhone
using Dava's recorder pro, which can record .aiff audio at 44.1kHz.
Recorder Pro's audio files appear in the applications section of iTunes, where I can save them to the desktop for processing.

One possible reason this is happening is if my voice level dips down. Even if the audio is bad, I would hope that I can still listen to it and correct instead of it not being played at all.
